I have deep scratches on the driver's door window film.....Any ideas how I can get rid of them?

As Ging353 said, there is no film on inside of a new cars window. Suggest you just peel off the film with the help of a hairdryer if necessary.

I was always led to believe that the film on the glass was part of the triplex coating in case the window broke to stop it shattering into millions of pieces.

That film is there but it's inside sealed between 2 sheets of glass.
In case of breakage it helps to hold it together. Usually for windscreens, known as laminated glass.
Toughened glass is that which is normally fitted in rest of windows and shatters into millions of pieces. Wouldn't want that hitting you in the face.

There is definitely a film on the inside surface of the driver window and it is not in between the glass. There are scratches in the film. Is there any way to remove them?

If this is some sort of 'tinting film' that's been added, there will be no way to remove the scratches, you'd need to remove the film and have it re-done.
